Storage:
The whole kit can be stored at 4°C for up to 4 weeks. For long-term storage, the 2X Direct-PCR
Mix must be stored at -20°C; do not freeze-and-thaw more than three times.


General Protocol:

  • DNA Sample Preparation:
    • Place the sample into a PCR tube:
      • For mouse tissues from tail, ear or nail: 1-3 mm in length or diameter.
      • Animal tissues: 1-3mg.
      • Cultured cells: 10µl of cell culture.
      • Other samples: similar amount or volume as above.
    • Add 100µl of the DNA Prep Solution into the tube containing the sample.
    • Heat the sample for 10 minutes at 95°C in a PCR machine.
    • Take out the sample and mix a few times. The sample is now ready for PCR. Optional: the sample can be
      centrifuged briefly and use the supernatant for PCR. Avoid any undigested tissue or debris.
  • PCR Amplification:
    • To set up the PCR reaction, add the following reagents to a PCR tube or PCR plate, for example:

2X Direct-PCR Mix: 10µl
Primers: 1µl
Sample: 1µl
Water: 8µl
Total volume: 20 µl


Note:

      • If needed, scale up your PCR according to your specific case, such as using 50 µl as PCR reaction volume. However, always use half of your PCR volume for the 2X Direct-PCR Mix.
      • When large numbers of samples are processed with same primers, the 2X Direct-PCR Mix, water and primers can be premixed and aliquoted.
    •  Mix the PCR reaction gently avoid creating foam or bubbles. A brief centrifugation may be needed to
      collect the reaction mix to the bottom of the PCR tube or plate.
    • Perform the PCR thermal cycling. The following table is a typical example of a PCR.

Troubleshooting: Problems and Solutions

Q1. Samples are not completely digested or dissolved.
A1. Samples are not expected to be digested or dissolved completely. Do not worry. Sufficient DNA will be
released for PCR without complete digestion of the samples.

Q2. Little or no PCR product is detected.
A2. General Solution:
a) Make sure that there are no PCR components missed.
b) More PCR cycles may be needed.
c) Primers may not be designed optimally. 
d) Try different annealing temperature and extension time or use a touchdown PCR program. 
e) Too much sample may have been used, in that case the samples can be easily diluted 10 times
with H2O or 10mM Tris-HCl buffer, pH 8.5. 
f) If you have tried all above and it is still not working, read the Specific Solution below.
A2. Specific Solution: Some templates and primers are difficult for PCR. If you have tried changing all the
possible PCR parameters and your PCR is still not working well, we recommend that you try our
Conquest Genotyping PCR Optimizing Kit (Cat. No. D911). This kit has successfully
performed PCR on many tough PCR templates and primers. The Master Mixes within the
Conquest Genotyping PCR Optimizing Kit are formulated with multiple thermal DNA
polymerases and pre-optimized PCR buffers and enhancers. It is in four different ready-to-use 2X
format combinations. Using this Conquest Genotyping PCR Optimizing Kit simplifies the
process to determine optimal conditions for each unique combination of template and primers. You
will easily find a specific Master Mix that works well with your templates and primers.

A 50 µm heat-resistant polypropylene sealing film with a 25 µm layer of acrylic adhesive designed for thermal cycling applications. ThermalSeal RTS sealing films are based on 50 µm polyolefin films with 50 µm inert encapsulated silicone adhesive. They are optically clear, with low autofluorescence, and are especially suited for real-time qPCR, storage, and protein crystallization applications. The encapsulated silicone adhesive is non-tacky until pressed against the sealing surface, at which time adhesive is released only in sealing areas to form the strongest available heat-resistant seal around each well on the plate. Adhesive on non-sealing areas of the film, such as directly over sample wells, remains encapsulated and inert. Excel ThermalSeal RTS films are sized to fit within the edges of raised-rim 96-well plates. Their consistent high optical clarity makes possible reproducible, reliable, and consistent DNA amplification measurements and crystal detection. Two end tabs assist in positioning the film on the plate, and the non-tacky adhesive surface simplifies handling. Easy removal of the end tabs at perforated boundaries prevents lifting and higher evaporation rates that can occur with films that overlap the plate rim. Dimensions 78.6 by 139.7 mm. ThermalSeal A films consist of 50 µm thick clear polypropylene with a thicker 50 µm layer of a stronger adhesive formulated for improved protection against evaporation and leakage during thermal cycling. Intended for non-real-time PCR applications, ThermalSeal A films are designed to fit inside the edge of raised-rim PCR plates and provide more secure sealing of all wells because the center of the film does not extend over the plate rim. Two end tabs allow for easy positioning of the film on the plate but are perforated for easy removal if necessary. Each film measures 77.8 x 135.5 mm overall. Compared to the original ThermalSeal films (below), ThermalSeal 2 films offer better adhesion, reduced evaporation, longer end tabs for easier handling, and less tendency to tear during removal from the plate. Each sealing film measures 79.4 x 139.7 mm and offers sufficient sealing area for all PCR plates. Length between the perforations with end tabs removed is 125.1 mm. (Not recommended for raised-rim plates; see ThermalSeal A films below.) ThermalSeal 2 sealing films are not pierceable. Users only need to add templates and primers, and water if needed. Extra 25mM magnesium solution is also provided for additional fine adjustments. The Red Mixes contain a non-hazardous inert red dye. The purple mixes contain a non-hazardous inert purple dye. Completed PCR reactions utilizing the D124-R (red dye) or D124-P (purple dye) can be directly loaded into a well of agarose gel or other gels, for electrophoresis. No extra loading buffer is needed.

Storage: 4°C for up to one month, or -20°C for long term storage.

Magnesium Chloride: In general, 1.5mM MgCl2 is recommended; this may vary with different conditions and primer sets. Some primers/templates may require adjustments for MgCl2 concentration, which can be achieved as shown below:

Directions for use: For a 50µl reaction, use 25µl of the Taq Master Mix, add template, primers, and water to a final volume of 50µl. Cycling conditions vary for different templates and primers. To start with, try 30 cycles as follows: denature at 94°C for 30 seconds, anneal around 55°C for 30 seconds, and extend at 72°C for 1 minutes/kb. After the PCR cycles, extend at 72°C for another five minutes to complete the PCR. Then store the reaction at 4°C.

1x Composition: 10mM KCl, 20mM Tris HCl (pH9.0), 16mM (NH4)2SO4, 0.1% Triton X-100, 1.5mM MgCl2, 200mM dNTPs, 2.5units/25ul of Taq DNA polymerase, (optional: trace amount of red or purple dye) and enzyme stabilizers.
